If I pray at a Shrine and the imm is not logged in, is there a record of the prayer that they'll see when they log in next?

If I leave a gift at a Shrine and the imm is not logged in, will they ever know about it?

Yes. Prays are logged. To be extra safe, include the immortal's name IN the pray (makes it easy to search for).

No. Nothing will let them know that unless another imm happened to see it + pick it up (before reboot) and pass it to them. Reboots would clean said gifts out as well.
