Necromancer golems (flesh and bone) really don't have any noticeable differences, except suddenly, your lesser golems turn from bone to flesh golems at higher levels. Same with greater undead and mummy/ghoul.

It probably wouldn't be a huge amount of work to let a necromancer choose - "c 'lesser golem' flesh" or "c 'lesser golem' bone" or "c 'greater undead' mummy" or "c 'greater undead' ghoul"... clearly, ghouls are better than mummies, but in certain situations, i.e. against mobs, a mummy could conceivably be better.

Also, this would be an opportunity to make some minor differences between flesh and bone golems... maybe a semi-weak prog... bone golems have a small chance to cause weak bleeding and flesh golems can drain mana/moves slightly (like that one axe)...

If that's overpowered, maybe each could have an equally useful damtype - bone golems could have a blunt attack, flesh golems could have a chilling or defilement attack.

Necromancers can now pick between their lesser golems and greater undead (as long as they meet the level requirements).

Nope. There is some discussion about what we want to do, we'll see what shakes out. For now, it's purely a matter of choice.
