Do arial shapeshifters get this at 100% or do they need to practice fly and then not use their inherent flight?
Anyone explain the mechanics?

If I am arial and have flight up so I can use winguards and not 'about body', how does control levitation work, if at all?
Do I need to not be flying and use magical flight to gain the benefit of flight in form?

As far as I know all races control levitation is based off of their fly spell and control skill. I play shifters frequently and the four hour fly spell duration in the beginning is always the bane of my existence.

Your fly spell will mirror your fly inherent skill. Just like how Svirfnebli can't practice detect invisible and other races can't practice infravision. I could be wrong though.

Shifters need it for their forms and transmuters and druids can cast it on others. Also, it would allow you to fly magically when wings are folded if you choose to use about gear instead of wing gear.

I think as example if you have a storm giant then you get inherent call lightning, and when you improve that, your call lighting spell/commune goes up too. I think this is the same for Svirfnebli and stone skin. It may not work for arials because their inherent is "flight" rather than "fly" though but I could see a very good argument for it working the same, and if that is the way it works then you wouldn't have to practice fly because it should be at 100% when you get it because of the inherent ability being easy to master.
