I remember Daevryn making a post about how he'd fight an arial assassin scout as an A-P, mentioning using aura of despair to prep, but I can't figure out why.

From what I can deduce, aura of despair progs -morale and gives small dam redux vs good conjurer pets. I've also read that morale mostly affects restful sleep, saves vs mental and group-oriented skill like rescue.

What about that has any bearing on a fight against an arial assassin? Am I misunderstanding morale, aura of despair, or both?

You may or may not have noticed that Aura of Despair has an extra chance to "fire" on a number of close-contact skills, like most of the assassin skill list.

And I've updated the helpfile (which I didn't write) because I realized it was missing something important.

if a victim is covered in those spirits shouldn't natural creatures agro on them as well?
