I was reading through the helpfile for dual wield and I understand how to wield and dual wield and yadda yadda yadda. But is there any particular reason I should worry about having a higher percentage in it? Like, if I have it at a higher percentage, will I be more likely to land hits with my dual'd weapon? Is there a damage penalty for dualing a weapon? I know some games reduce the amount of damage it does and some don't and I don't remember if this one does or not.

Your dual wield skill is checked to some degree every time you try to take a dual attack. So, yes, a higher percentage means more attacks with your dual'd weapon on average.
